Just purchased the subscription and when went back to GarageBuy… all favorites were gone.

is it possible that you either changed or logged out of your iCloud/Apple ID account? This is the way the syncing works between the devices.
Also: can you tell me from which version to which version did you update? The subscription itself should not be the reason for any changes to your GarageBuy data.
